The Settings dialog is opened via the Settings... command in the Edit menu. On the Game Help page of the dialog you can set the following properties:
Mark numbers/pieces that are placed against rules: Toggles the automatic marking of numbers/pieces that were placed against rules on and off (e.g. two identical numbers in a row).
Remove used up numbers/pieces from the selection bar: If this is activated, numbers or pieces that were placed on the board in their maximum number (e.g. nine times the number one in a 9x9 Sudoku) will be removed from the selection bar.
Do not allow false values in a cell: If you activate this setting, the program will not allow that you set a number or piece in a cell that is different from the solution.
Display all possible values for each cell: If this option is active, the program will display all possible (valid) values for each cell. This will work for Sudokus up to a size of 32x32 cells, and while these values are displayed, you cannot see your manually set marks.
Hint command (Ctrl+H) gives detailed hints: If this option is active, the hint command displays, beside cells with only one possible solution, also all numbers or pieces that prevent the use of other cells in a specific context. Otherwise only the solvable cells will be marked.
Display hints for...: Use this setting to specify the time for displaying hints. You can use values from 1 to 60 seconds.
Use grid marks...: As text marks become unreadable in larger Sudoku puzzles, the standard board will display manual or automatic marks as a grid for Sudokus with more than 16x16 cells. If you want to use grid marks also for smaller sizes, you can change this here.
Grid background color, Grid mark color: Use these buttons to change the background and mark color of the marking grid.
